However, it oftentimes push the icons all the way to right. Then, I need to drag all these back.

Those settings are not stored in the Document, so the Template does not establish them.
If you look in Options, only the top “Document Properties” are stored in the file.
The layout of the toolbars are stored in the installation of Rhino.
When the last Rhino session is closed, those settings are saved.
When Rhino is opened again, the settings are read back in.
If the Windows desktop changes; a different number of monitors, a different resolution, etc., then the saved settings might need to be automatically adjusted so tools don’t end up off the screen.
This entire system has been rewritten for V8 to make is less volatile, and more closely unify the interface win Mac and Windows Rhino.

Proportion, no.
There is a new tool (which I have not explored yet), to save named “Window Layouts” arrangements so they can be restored.
That was exactly what was looking for when posting the question.
