It’s probably because the hole is middle of surface seam (thicker line). You will need to remove that hole manually:
After all of this you can then join all the surfaces back together.
the hole can t be removed because of the surface-Seam “runs through” it.

my workflow would be:
(_ungroup multiple times… to have easier selections)
_extractSrf (the surfaces with the additional unwanted hole)
_srfSeam - best put the new seam 180-degree - use intersection or knot snap for the position
_untrim the edge that forms the hole
delete the cylinder-like surface
_join
