Problem with naked edges

I’ve been using CAD packages since AutoCAD v1.0, but I’m new to additive manufacturing and naked edges are driving me nuts. I’m working with fairly complex small structures with dimensions in the .01" to .04" range. I have the tolerance set at .001, but I get naked edge reports between edges where, even when I zoom in, I can’t see any gap. With the tolerance at 10% of the basic dimension and error should be easy to spot. There are literally hundreds of naked edges. The join tool works with some, but not all of them. Is there some tool I’m missing?

It would be much much much better to send a Rhino file with examples of the objects that have nakeds.
