I have this point cloud generated from a laser scanner, and I got the overall volumes down, but the problem I am facing is cutting out the holes. Has anyone found a solution for this?

there are many solutions. Cockroach is surely the better but if I am not wrong most tools are just on Rhinoceros.
For Grasshopper you can use Alpha Shape from Wizard
But as it seems to just work on XY plane, here a little trick.
There is also Ball pivot.
Like all these tools rely on sphere/circle you need to input a radius (50 here) in order to help them find closest points.
