How do I get a clean footprint by the command “make2d”

Your geometry is very messy and Make2D can’t automagically clean that up.
If all you are after are the outlines from the Top viewport, using the Scene Silhouette option in the command and only use that. You’ll still have a lot to clean up.

Also make sure show hidden lines is turned off in the Make2d settings.
