How to flow along surface in this case (pls check file).

Re-make your surfaces - both base and target - so that they are a single surface and have similar structures; In this case I’ve re-made them both using two rail sweeps. Now make sure that direction for U and V are similar (use Dir command and flip/swap/change U and V direction) and then run FlowAlongSurface.
