What is the design intent? Filling the holes with simple surfaces with only position continuity around the edges? Or do the surfaces filling the holes need to blend smoothly with the surrounding surfaces? If so how smoothly?
I would use two surfaces to fill the hole. One on either side of the corners of the upper and lower surfaces. The simplest method to create the surfaces would be to us Loft between the edges of the upper and lower surfaces.
When asking a question involving geometry it is always helpful if a .3dm file with the geometry is included in the post.
