When I copy few items with distinct layer from a file to another if you click on any element they show their original layer name in properties however that layer does not get added to the list of layers!

I guess I would update to the latest 8.6 Service release at least. If that doesn’t help, try temporarily disabling the two non-standard plug-ins (especially Datasmith) and see if the behavior stops.
