You can also take a look at the interfaces of other software programmes and how it works. For example, Blender has Scene Collection & Geometry Nodes, Cinema4d has Layers & Object Manager / NullObjects & Scene Nodes, or look at Plasticity etc.

Orca3d has a similar tree in rhino that is tied to weight and other analysis tools they have.
