Meanwhile, try to change the height of that extended wall to a higher value, just in case this solves the intersection problem.

This seems to be a problem related to the wall heights when they are extended. When walls are extended, the part of the wall that is beyond the wall height doesn’t recognize properly the intersections with other walls. Changing the heigh of these other walls fix the problem.
I also recommend you to split the wall to reduce the problem to the wall segment that is extended to the higher roof.

So, what exactly is splitting the wall doing to fix the issue? It’s split right at the corner, correct?
Splitting the wall might not be really necessary in this situation but recommended, since it reduces the problem to a shorter piece of wall and get more chances of success.
