Is it a published script?
If yes where ?
Did you change the Brep?
Did you try the intersection on rhino?
Which version of Rhino ?
Did you try changing tolerance ?
Is Brep closed ?
So many unanswered questions because there is no script with data !

No need to deal with it, it just means that Geometry Gym tool is making geometry that are not touching the Volume/Brep. It is better like that because it means you will be able to fully cover the Volume/Brep
In green the Volume and red the geometries made by geometry gym.
Not sure it is very useful to do that. SubD from “bad” mesh is not useful.
