Help with HDMI / Display ports

Looking for a bit of hardware help on display ports. I use a big LG screen and a smaller Viewsonic as my secondary. Both monitors work when both are plugged into the HDMI and the DVI ports next to each other up higher (check mark in photo). When I plug the HDMI into the lower port (circled w/ X) the big LG screen will not work.

Are the ports up high working off motherboard or video card?
My goal is to know if I am optimizing my set up and understand why I cannot user lower HDMI port which I assume to be the video card port.

The upper ports appear to be those of your graphics card. The lower ports are on the motherboard - don’t use those.
