Hello - is the goal to be able to 3d-print? If so, you can force the edges together with JoinEdge but keep in mind that over riding join tolerances is not generally a good idea - it may allow you to create a closed mesh to print, however. The right way to do this is to untrim that large top surface and extend the sides enough to intersect the surface, then re-trim both top and sides with one another. Then the edges will be properly within tolerance and Join will close the edges.
