How can I close these gaps?
Using Cap Holes EX closes some of them, but others remain problematic.

I got the same thing in a private message. To how many people did you send a request for help privately? Even if you only sent it to me, please don’t do that. Multiple users could start working on replies independently without knowing of duplicate requests.
Instead, as you did later, post the topic and if you really need to, tag someone in the public topic.
And if you can’t tag someone in the post, share a link to the post in a private message this way at least the replies all end up at the same place

since most of the Polylines are not planar it would be much more difficult to have a smoth caps
btw…
You used patch before (just to get the centers) you could have used it again to close the holes…
(not precize…)
it´s a matter of design…
i like the look created by planarizing the polylines - and in that case patch works precise
