I, too, have been working on an imported file with a large number of blocks (from Solidworks). In case a somewhat similar comparison helps you narrow down your problem, here are a few differences I’ve noticed between our setups. Obviously, there may be others (such as the number of locked or hidden items?) which may be related, or perhaps it’s something entirely different, and germane to your setup (such as the Wacom)?:

Despite also having a large number of materials (2,993: which I didn’t realize were even in the file!), I have not had any of the temporary hangs during autosave.

The file size is also pretty large, at 163.6 mb.

I have less ram than you (only 16 gb) and a slower computer (MBP 17").

I am using Rhino 5.1 instead of 5.2 (and sort of wondering why I haven’t been prompted for the update, since I wasn’t aware that I was behind?).

I am using an internal SSD drive.

I am using OSX 10.10.5 (versus your 10.9.5) and it was a fairly painless upgrade.
